AEM help, switching a 601U to run a gti-r

I have an AEM 30-1601U made for the s13 sr20det. I want to use it on my new project, GTi-R motor in a b13. The AEM you are supposed to use for that is the 30-1600U. After reveiwing the pinouts, all the dedicated pins are the same, the only pins in the harness that are different are the PNP and avail pins.
So in order to use the 30-1601 on an app that wants the 30-1600, do I just need to physically re-pin the harness at the connector for the changed PNP and avail pins, or should I just be able to change the specific pins function in the FULL OPTIONS LIST.
And last, if I were to just load up a .cal startup file into the EMS, would that automatically change the PNP and avail pins to what the gti-r requires.
I am at work and cannot access my AEMPro software right now to try and change the pin options, I will try later tonight, but any input would be great.
