I don't know anything about AEM's stuff, but if someone familiar with your issue says you don't have to, I'd trust them. My stand-alone (VEMS) is very similar, in that you can control all of the outputs in software. No need to re-pin stuff. So it doesn't seem far off that you'd have the same situation.
