I have a friend that just recently swapped a JDM motor into a 92 SE-R. The other motor had a rod through the block. After the swap he started the car and let it run for 20 mins, shut it off and came back later and the car will not start when you turn the key over. Just the MIL lights come on. We checked the ECU for codes. Flashed 5,5. That code means proper working order. The only problem with that, is the check engine light is suppose to flash as well, it didn't. The oil and battery light flashed I believe. At one point with no key in ignition the oil and battery lights come on. Then if you try to the turn the headlights on without no key, the MIL lights come on. WTF is going on here? Something ground out somewhere?

have you checked for any loose electrical connections?

Wow, I never let it run for a long time idling like that when I first fire up a car. Make sure that the motor is grounded to the chasses off the thermostat housing.
