Does the stock bypass valve do just the same thing like BOV's? or will it cause some damage to the turbo at higher boost?

Recirc valve like stock is what you want. If you want to upgrade you can get a modified Metal DSM valve that will hold 25psi all day long. They are easy to poilsh too. BOV's work better in MAP sensor or Standalone type setups. With a Maf system you will vent metered air out of the system causing you to run super rich for a split second. Thats bad on a lot of components. Now that I gave you the basic run through..... SEARCH! :D

^because after the throttle plate closes all of that compressed air hitsthe throttle plate and is forced back the wrong direction through the charge pipe/intercooler/more charge pipe..right back at the turbos compressor wheel (in the wrong direction the turbine is spinning) so, if one vent the pressurized air after the throttle plate snaps shut there will be no pressure to back track through the system and potentially damage the compressor, and it continues to keep it spinning in the same direction

^btw, when air goes against the turbine the wrong way when u dont have a bov,...it is called compressor surge (i think thats all right)

Yes, some sort of blow off valve or bypass valve is required for a turbocharged system.

I ran my t-25 setup with stock bov for a long time with an open downpipe. I didnt realize that I had compressor surge the whole time due to a bad vacum going to bov. As soon as a got an exhaust with muffler I heard compressor surge right away, and fixed problem. What I am getting at is that the used t-25 I have took compressor surge for a couple hard months and track abuse, and is still working great. I really think that I am lucky nothing busted and glad bov working good, but it did take compressor surge for a long time, lucky me, lol.

what I mean is do I really have to buy an aftermarket BOV to avoid damage to the turbo? There is already a stock bypass valve on my engine right now. Is it good enough for higher boost?
