When trying to take off my header I could not get the EGR plug off so I had to hack it off. Any suggestions on pluging it?

When i was removing the header stud nuts one of the studs came out with the nut. Should I just thread it back in?

my suggestions for your issues are the following
for the EGR tube i would cut off the crimped end and put on another nut --(i assume you plan not to use it correct) if that assumption is correct you could simply put on an end cap blocking it off.
for the stud you could simply re-screw it back in or if you want to purchase another one from nissan and put it in with a new nut. (if it was me i would probably just use the old one)

just buy a block off kit (or make one) and get rid of it.

here is what you should have done
Your EGR-Tube is attached here which is the best place to take out from if you cant get it out from your header

..so you take a 1 1/4 in wrench and undo it...like this...

stick it into a vice grip and turn...like this

But since you already cut it off...just block it off...or buy another egr tube
THe exhaust manifold nut- just reuse it..i've done it many times before.
