What is the difference between the upper and lower intake manifolds?
I want to purchase a used one with the egr and BPt valves attatched to it?

The high port head has the low plenum, low throttle body and is found on most 94 and older U.S. SR20DEs. The low port is the newer design with the plenum and throttle up high. If you buy a used one, I can guarantee you will need to clean the inside of the EGR valve. It will stick and create higher harmful emissions. This is from personal experience. I hope this helps.

I know what a high and a low port manifold are. But my question is when looking to buy a highport '91-'93 from parts (http://www.car-part.com) it gives you the option of buying the upper and lower manifolds as if they can be separated into two individual pieces.

You would want the upper one. The lower one is also known as the collector. This is what the throttle body attaches to. The lower intake manifold bolts to the upper intake manifold which has the EGR stuff, injectors, etc.
