is there any difference in an ecu for a manual transmission and one for an automatic? i'm asking bc i found one really cheap for an auto and mine is a manual. i am just wanting to acquire it so i have a spare one to send to jwt so my 200sx doesn't sit for 2 months...seeing as how it is my only car. thanks in advance

Probably. There must be something in the ECU that triggers the shifting in the A/T.

yes it is different... it does not interchange

I successfully ran a 94 auto G20 ECU in my manual 98 SE and had no problems, just some minor idle fluctuations.

same deal here I am running a b13 ser auto ecu but for a low port G20 engine and I have a tranny swap

Im thinking from what Ive seen.
An Auto ECU on a 5spd, can work fine. but a 5spd ECU on an A/T wont work.

Just monkey brain observations.
