1. Will the heatshield fit over a set of aftermarket headers, or will it only cover the stock exhaust manifold?
2. What sort of hardware comes with all the mainstream header offerings? What studs and gaskets are included, and what do I have to buy myself or reuse?
3. Anyone with headers still running the stock airbox? What did you use to plug the AIV hole on the airbox?

OK lets see if I can help:
1. The stock heatshield will only fit a stock manifold. If you want to keep a heatshield get a JDM header.
2. The only thing you might have to buy for the header is new studs for the head. They tend to brake if you aren't carefull. I suggest that you use some liquid wrench or something of the sort, prior to removal of the stock manifold. Oh and it's a good idea to change the oxygen sensor while your at it.
3.You can keep the AIV with aftermarket headers. At least with HS I am not sure about the others.

I'm running stock airbox with Hotshot Gen-4. My '94 didn't have any AIV hose to the airbox.
One other thing you should have available is a grinder of some sort. With Hotshot headers, you'll need to grind some of the flat washers to make them fit due to intereference with primary pipe welds.
No studs broke during my install but one did back out of the head. Still, have some new ones handy.

The welds between the primaries and the flange are just big enough to cause some of the washers that go on the heat studs not to seat flush. Maybe it wasn't the best thing, but I just didn't use washers where they would have interfered (it was only one or two).
