I was wondering if i run a hose from the internal wastegate nipple on the top to the oem bypass valve nipple on the top. it's for a bb t25. If not what hose go where. but i believe one goes into the other correct. help please thanks alot.

your bov or recirculating valve should only see the intake manifold after the throttle body.
your wastegate should see boost and vacuum before the throttle body

So would the wastegate hose hook right up to the IC piping?

Yeah, that's fine. It just needs to see positive pressure. The BOV needs to be tapped behind the throttle plate to see both boost and vacuum.
IMPORTANT! : do not use the egr vacuum port (or anything it feeds) for anything. It is an attenuated signal controlled by the throttle plate passing over a hole in the TB and will cause very wack BOV/wastegate behavior.

Hey andris, do you remember me calling you and trying to order a intercooler kit when Jon and Martha were in Mexico? I got the kit last week and just discovered that I have to have the turbo rotated and one of the pipes redone to accomodate the motor mount? Why don't you work there anymore?
