If the battery connection wasn't solid then the whining noise could have been my alternator working overtime right?! And, would a bad battery connection cause the care to run that rough? I tightened everything down this morning on a whim and the car runs flawlessly. I feel really stupid. Any input (other then about the stupid part).

If your alternator is fine, there should be no problem running without a battery as I have ran my car without a battery and it ran real well. But if your alternator is not in good condition, the battery can help stabilize the voltage. But I bet in your case, the ground wires for the alternator was loose so your car wasn't forming a strong electrical circuit causing it to run like how it ran.
