weird cam timing problem-ticking me off

well i tore down my motor due to valve and timing chain noise.put on a new timing chain and tensioner and guides.when i tore it down i noticed the timing chain was not lined up properly.well i put the new chain on andlined it up correctly-gold links matched dots on gears and the intake was at 10 and exhaust at 12.put it all back together and it would not start.checked some things nothing.finally did a compression test 40 psi.ended up moving the chain link by link till it would run.finally it runs but why won't it run when it is all lined up right.it doesn't make sense to me.and if i can't figure this out i am junking the motor.can anyone help?

When you tore it down did you remove the front cover and make sure the chain was also matched up with the gear on the crank?
